I don't get the start of the story. (spoilers)

I thought Prophet shot himself dead on Crysis 2? And how did CELL take off Psycho's suit? Where is Alcatraz? And when CELL was building the domes, how did Alcatraz/Prophet not know any of this?

Prophet became one with the suit before dying.Prophet suit + dead Alcatraz = Prophet, suit is removed throw painful procedure, They built the dome when he was captured.

Ok, so, Prophet became infected by the Ceph. The stuff they were using to liquidate all the civilians in Crysis 2. He pulled Alcatraz out of the water, and he was near death. Prophet uploaded his memories/personality, etc in to his nanosuit and then took it off. How, I'm not exactly sure, but I think his suit, due to all the integration of Ceph cells and technology was different from all the rest.
He puts the suit on Alcatraz, which helps to keep him alive for, I believe, most of the game. Alcatraz dies, and Prophet's personality takes re-emerges. That's why at the very end of Crysis 2, he says in Barnes' voice, "they call me Prophet." So, essentially, "Prophet" is now the unique Nanosuit, Alcatraz's body, and Laurence Barnes' personality. Three parts make a whole, and now none can exist without the others.
Cell used a "skinning lab" to remove Psycho's suit. It's an excruciating process that proved fatal for most of the others who had it done to them. Psycho obviously survived, but he's a bit worse for wear.
Finally, at some point between Crysis 2 and 3, Prophet was captured and put in the holding cell that Psycho and the others break you out of at the very beginning. The Cell takeover was being done during that time.

So Alcatraz was near-death when he was inserted in the suit? Is he still being kept alive by the suit or is he technically dead now? Also why is Alcatraz' dead body somehow immune to being infected by the alien powers? If Alcatraz' body did get infected would Prophet basically be screwed since he no longer has a body to put in the suit anymore?

Yes. Alcatraz was near death at the very beginning. He managed to stay alive longer than he would've without the suit, but by the end of Crysis 2 he's dead.
I'm just speculating, but I'm going to say that the Ceph infection probably just can't survive off a dead body. Or he was just lucky in that regard.
If something did happen to the body inside the suit, I would imagine the same process could be done again, but someone would have to take the suit off of Prophet for him before putting it on someone else.

The Nanosuit 2 that Prophet was wearing was trying to stop the effects of the ceph spore but did not have enough time. In Crysis 2, the Nanosuit 2 was able to stand on the shoulders of what it had learned in Prophet, along with what was gained from the ceph tissue, to create a cure. The cure, stored by the suit, was then integrated with the ceph towers and turned into a weapon. Kinda neat actually.
Also, Prophet did not intentionally "download" his mind into the suit. It was a "fluke". More like the suit had done it without his knowledge. The end of Crysis 2 shows you that he really though it was over for him when he pulled the trigger. However, his symbiosis/link to the suit had caused this. In fact, it is my belief that the same happened to Alcatraz due to the data in Crysis 3 that stated that Alcatraz's mind data was corrupted to the point that it had to be archived indefinitely. This makes me think that Alcatraz died earlier in the second one and never knew it due to his mind becoming data and still controlling the suit. However, during the events of the end of Crysis 2 his data was damaged so the suit put data Prophet in control so that the suit could function. That last bit is just my theory though.

It's like people don't pay attention to what people say in the game. One of the chapters is literally called Dead Man Walking and tells us that Alcatraz is literally a Dead Man Walking.
