Just a couple tips of my own here. When fighting Tornado Man, any of the tornadoes that contact your plug balls will be erased, so a good way to dodge the attack is to jump straight up and fire plug balls.
For Concrete man, if you get struck by the concrete shot attack, button mashing (or maybe just wiggling the D-pad) will cause you to unfreeze faster, sometimes allowing you to dodge an oncoming attack.
For Hornet man, I find that unleashing a charged blast at point blank range does massive damage, as damage seems to increase for every fire ball that hits him simultaneously.
For the boss of the second Wily stage, the missile bays seems to be quite weak to the mega buster (about the same as to the trident).
When fighting Wily's final form, I've noticed that most (if not all) special weapons do damage to him, so using Tornado Blow or Black Hole are good ways to damage Wily while eliminating his projectiles (assuming you still have these weapons in stock).

Great work compiling all of this information. I'm looking forward to hearing some more news about tricks to get faster times and such. There are some outrageous times on the rankings board, so I'm curious just how people achieved them.
I know I'm a little late to the bandwagon, as the game was just released yesterday at 2PM in Japan. However, I did want to contribute a small amount of information about the two first parts of the Final Wily Boss.
Part 1: I found the best way to deal damage was to hit the egg is two times while in the air, and one time on the ground. It hit almost every time, and was much easier to juggle when I used that technique.
Part 2: When he traps you in the left side of the screen to shoot you with flames, you can do a jump right before he fires his flame arch to completely avoid the attack without jumping over the flames. When he flies up to squash you, start walking about 3/4ths or 2/3rds across the screen and walk back to trick him, jump right before he lands while shooting him in the face with the M/R-Buster and keep watching his jaw. When he drops his jaw ever so slightly, be prepared to jump over the flame from the far left side of the screen and as soon as he lets the flame out, jump over while holding the right button. It gave me a little bit more time to react to the flame coming out of his mouth so I didn't have to rely on the timer inside my head which is usually unreliable on a boss fight.
I was able to clear both forms without getting hit using these techniques. Sadly, I haven't found a technique for the 3rd form yet other than to keep towards the middle to give yourself the best available advantage for dodging his attacks. I still got hit plenty, but it was a bit easier when I stayed in the middle.
I'm looking forward to a speed run or information about how to execute runs to get the top times! Not saying I think I can beat anyone, let's face it, my times are usually 20-40 seconds behind the top rankers. I've only come up with a few tricks so far.
In Magma Man's stage you can use the few enemies that spawn next to the plummeting streams of fire to give you just enough invincibility time to make it through. Unfortunately, there are only a few times you can use this in the whole stage. I'm sure everyone already thought of this, but it hasn't been documented yet, so I figured I'd give it a go. If I think of any more tricks, I'll write another reply.

I've actually utilized some of the techniques you guys just gave.
However, I think the biggest problem everyone has is with Wily's final form. When he shoots those electric charges up and down, I always get hit by those damned things. I'm guessing some speed runner will come in here and tell us how it's really done.

I've noticed that the electric balls that Wily shoots tend to come down in front of you, so you get hit when you jump over the lower sparks. I'll have to check again, but I think the lower sparks travel fast enough that you can jump straight up and dodge them instead of jumping forward, this should make the upper sparks easier to dodge.
