I thought this game was going to be pre-MGS4 in the storyline. (MGS4 spoilers)

that wasn't a human body at the end of MGS4, you must not have noticed all the lines on his skin of the barcodes on each limb.
The barcodes were there in MGS2 IIRC.
He was definitely still a cyborg at the end, though. What's strange though, is if you look closely the lines along his jaw are missing in this game (the prologue).
Kinda weird...
I noticed it too and thought it was strange, maybe cyborg tech is so good that you can no longer tell a cyborg body from a real one, and i don't remember his body having barcodes in MGS2.

He was missing his jaw back in MGS4 already.
That's what I mean. And in the epilogue when he has that "human" body, the outline of where his jaw was replaced is still there.
Yet in Rising, they're gone. In the prologue, I mean. Then of course he gets them back again in the main body.
Look harder.

maybe tattoos? also if you look at the rising render of Raiden from the prologue linked in an earlier post you can see the lines on his jaw, they are there but really faint.
