3DS version or the Vita version?

If you are definitely getting a Vita, then get the HD collection (much better value, frame rate, etc, etc...).
As to why they are releasing this version? Why not? It will make Kojima money and put the best MGS game on a different platform for people who haven't had a portable MGS since Ghost Babel (I am speaking of Nintendo people, I know Peace Walker and Portable Ops were portable).
No matter what console or portable you have, there is ALWAYS an audience for your product, especially a quality product like any game in the Metal Gear franchise.
If you sell it, someone will buy it.
