Except his daughter isn't dead, she's captured by a government agency, that has nothing to do with Blackwatch, Gentek or Alex Mercer, for some reason.
The entire first part of the game, Heller's going on about his dead wife and kid, it made it seem like he found both bodies, but I guess that isn't the case.
Just saying, it's a very large plot hole.

As I recall he knows they are in NYC but doesn't know where, only when Dana tells him that Mercer released the Virus does he have a flashback of his Wife and Daughter in Penn Station and assumes they are both dead.
His Daughter survives but he never found either body before, during or after the game

I find plot holes in games a small issue after what Mass Effect 3 did.

Wow you know, I never thought about who had his daughter first. Heller's busy being in a b!tch rage killing infected and Blackwatch even though neither of them had anything to do with his daughter or wife, and yet the Government and their "spooks" are the ones that kidnap his daughter at first and he doesn't even bat an eyelash at them. All he cares about is that suddenly Blackwatch has her and then Mercer takes her.
And yeah in the commercial's for the game, where they made it look good and promising, they showed him holding his dead wife in the apartment. Apparently he never found his daughter and assumed she was dead. Now, I can see people doing that, but with how much he supposedly cared about her, I'd have expected him to search that area up, down, everywhere until he had searched all of NY to find her. Instead of going back to the military for a chance to kill Mercer right away.
They needed to explain more things in the storyline, a lot more. You'd think a game about consuming people and obtaining their memories, would have more explanations. Oh my, wait a tick, thats what the FIRST game did!

Well if ravenous monsters invaded your home and killed your wife, would it it be much of a mistery as to what happened to the rest if their bodies were missing and their favorite belongings were torn to shreds? Maya's teddy was torn in half and covered in blood.

Just because you don't understand something, doesn't make it a plot hole.

It's not really a plot-hole, just bad writing. I still cannot believe how bad the writing in this game is. I mean, I didn't expect much but it really does seem like a team of 16 year old teenage boys wrote this.
