Okami (PS2 or PS3 version) is still the best Zelda game... funny how a game that's not even part of this series got it right on the first try and is still superior, heh.
In all seriousness, though...
1. Skyward Sword - big step in the right direction... hope the ex-Capcom director is in charge more often. Great story and we finally get an emotional Link rather than a mad/surprised one.
2. Majora's Mask - one of the earliest examples of a living breathing world that was so imaginative and colorful. Easily the best N64 had to offer, not to mention best N64 Zelda title.
3. Link's Awakening - loved all the GameBoy games... Capcom did a superb job with all of 'em and far outdid anything on the DS, as far as handheld Zelda games go, but LA had one of the coolest repertoire of gadgets, weapons and goodies, plus the character designs were awesome.

3, Wind Waker.
I love the art style, the sidequests, the sailing... well, the music at least. I actually liked the stealth bit and overall, love it.
2. Majora's Mask.
It is the darkest and scariest of them all, but the second best in my opinion. Seriously. It's dark, emotional and really creepy. (Yes, I'm looking at YOU, BEN!)
1. Skyward Sword.
What? Were you expecting maybe OOT? Not a chance. Don't get me wrong, I love it, but NOWHERE NEAR as much as Skyward Sword. The music is awesome, the sword controls are awesome, the story is epic and it's incredibly awesome overall. Fi is okay.

It follows the tradition of trying to solve the problems of other games, yet creating even more problems, being the worst 3D Zelda of them all. I still think they're all good, but playing it again, it's *only* good, not a masterpiece at all.
If you really want a masterpiece Zelda or Zelda-like game, play Okami, or Darksiders, which is a combination of Zelda with a typical PS3 game.

1. A Link to the Past, cause it's simply the best, music great graphics, fun boss battles and a special feeling in the air of it and in my opinion Zelda is 2D.
2. The Legend of Zelda, the first Zelda game and it really got me going as a child. It was like nothing I had played before and I can still sit down and enjoy as I did back in the days.
3. Ocarina of Time, didn't really like it in the beginning but then my love for it grew. Love the bosses here too, the music is great and you get your own horse.
As you can see I'm more old school when it comes to the Zelda games.

Really, they're almost tied for first place. Twilight Princess could have been the best, but the motion controls aren't great in wolf form, and Okami (which came out just before Twilight Princess) did a far better wolf. The content and the story are a match for any Zelda game, and the sword combat is excellent.
Ocarina of Time is starting to show its age, but still looks great on the 3DS, and the controls are solid. There's just so much to do there, even outside of the main story. You can do dungeons out of order (if you don't mind Navi annoying you all the time). The soundtrack is outstanding. For its time, it was an amazing experience.
Skyward Sword made good use of the motion controls, and had a decent story as well, but a few minor flaws put it at #3 for me. The harp is probably the least interesting of the musical instruments in the Zelda games, and there was a little too much reuse of bosses and mini-bosses.

This new one I just got the other day, though, and it's pretty awesome despite some of the controls...

too much of twilight princess in the topic - unbalanced, lacking sidequests, with this teenish "twili" atmosphere, too anime-like characters n etc. you really frighten me, guys
it's not a bad game - actually, it was a good adventure, but TP is a mediocre Zelda, at best...

dark because of its narrative,adult experience because of its motives. Great example of how fairytale can be really scare n serious

another surrealistic story in series n greatest 2d zelda experience in my opinion
3. Skyward Sword
Story of world creation, the most calm in terms of atmosphere, with great ambient soundtrack, clever maze-like design, strong character development, another experimental Zelda which doesn't lack in real Zelda feel

First the Runner ups:
5. Zelda II: Great Challenge, great mechanics and exploration. Solving the puzzles and winning the fights is real satisfying. The combat is like an 8 bit Skyward Sword. Excellent.
4. alttp: Well, what can I say... It's a alttp...
3. Skyward Sword: Excellent game with clever and well thought-out mechanics. You can tell the designers are willing to risk trying new things such as game structure. I think the experiment paid off REAL GOOD. The sword fighting is satisfying and addicting, and in terms of challenge it is the best 3d Zelda.
2. Ocarina of Time: Sure, it IS overrated... but still one of the best games ever still. I can't quite put my finger on why it is that good, maybe because it achieved perfect balance in all areas. (Story, exploration, fights, sceneries, etc)
1. Majora's Mask: Wow... just wow.... Simply put, MM is the best game ever. Like... seriously... not only is it a perfectly designed game, with a fleshed out world with charming NPCs, cool areas and monsters, and extraordinary main quest and side quests, and that's without even mentioning the time cycle mechanic, which is just brilliant. It is.... (wait for it...)... ART. You can really feel what the people in this world are going through, it conveys the powerful message of having faith. Sometimes I can't believe a game so good can exist..
