XCOM: Enemy Unknown Question
It's because you only have a limited number of tiles you can move each turn so the computer picks the most direct path to your destination. Sometimes that will make you run in front of a truck instead of behind it because if you move behind the truck you wouldn't have enough "Movement" left to make it to your destination. I've found that if you move your soldiers their max move without dashing before you make any shots/Overwatch/etc. you can usually determine your best moves in regards to alien locations, who to shoot, etc.
You can't control the specific patch directly, unfortunately. Well, technically you COULD if you moved a single tile at a time, but who wants to give the aliens THAT many turns to move around? If you're paying attention it can be possible to make an exposed route "safer" though.
If you're concerned about an alien on Overwatch, see if there's another soldier at a longer range that can cross its LoS and take the OW shot. If it's a Dashing maneuver that's even better, since Dashing confers a Defense bonus against reaction fire.
It might also be possible to get one of your other soldiers into position to take out the alien you're worried about BEFORE you move the first guy you had in mind. After all, corpses can't shoot at you :)
If you are just trying to avoid LoS to keep from alerting the alien to that soldier's presence, then about all you can do is take a move that uses the path you wanted, and wait till next turn to finish getting into position and fire.
