So, currently I'm playing a marathon game.
I noticed that I need double of the stuff to make base facilities. Twice as much flight computers for nexus, twice as much ufo power source for elerium generator, that sort of thing.
Now, I need 2x hyperwave beacon to build a hyperwave relay.
Where am I supposed to get the second hyperwave beacon? The first one is in the alien base (where sectoid commander is). Where is the second?

Sounds like you're screwed outside of using a resource hacker. I know people had this same problem with the modded Second Wave options so it looks like they forgot to fix it when they added it in officially.

Did they fix the rate in which new enemies spawn when Marathon is active? Or is it still just a slower and more expensive game mode where you'll quickly be overrun by aliens too powerful for your current tech.

Marathon tends to the opposite where your tech overtakes the aliens.
Nothing like fighting Thin Men and Sectoids when you're rolling out Plasma.
Also, the fully patched version has this bug fixed. Start up Steam and make sure it updates XCOM.

So the aliens also "level up" slower?
Btw, the hardest part of Marathon is Satelite Uplinks taking 24 days to complete...
